Is there a way to create an alert if a Windows process goes above a certain CPU %

Add a threshold to the OSProcess template - you will probably want to make a local copy first then add it.

Thank you for the reply. I have tried what you have suggested. I have created a copy of the OSProcess Template, but the threshold in, but I cannot see how to specify a specific process. Is this possible

When you make the local copy it will be specific to the machine and process.
Maybe you are in the wrong place. You don't want to do this on the Advanced->Monitoring Templates screen.
Go to the particular server you are interested in. Go to OS Processes. Click the one you are interested about. On the pulldown menu which normally says "Graphs" change to "Templates" and THERE, Create Local Copy.
Then you will see the "pathname" of the template which might be something like:
/Devices/Server/Linux/devices/zenosstest01/os/processes/zport_dmd_Processes_MySQL_osProcessClasses_mysqld_732a1c828871a0d0d2505eab2f06cd70/OSProcess
